Broken search box after integrating with custom theme

We added a search box to our store (http://shop.ealantamagazine.com/) outside the normal hook area and it appears to work fine. The problem is that the original search box is still there even after we try to cancel it in the code. Some computers show that the supposedly-canceled search box is still there while others don't. If we remove the search module, the categories disappear from the category box as described here: http://www.prestashop.com/bug_tracker/view/2138/

How do we remove the original search box? Please say in your answer what browser you're using, how big your screen is and whether or not you see the search box in the center of the page (the one we don't want).
