Help with setting Friendly URL

The stores domain name is www.d-a-r-k.net and the store files are present in /beta, and we have set the domain www.d-a-r-k.net to re-direct to http://www.d-a-r-k.net/beta

Would friendly URL's work in such a case and if so where should i Place the .htaccess and robots.txt file for it to work.

it will work as I had to find out myself. but it will let crawlers take a snapshot of the /beta link, i.e. if you move the store to the root / then google will still show links with /beta in it, resulting in an error (page not found). I realized this hopefully not too late myself and disabled all robots from crawling the /beta folder. put this in root and beta folder to be on the safe side :-)
