Order set paid as double due to a bug in order status

Hello,
I have a pretty big problem in ordere management due to a bug in STATS.
I've seen that lots of people have this kind of problem but I couldn't find a right fix.

I'll try to explain it as clearly as i can

I have 3 payment method on my website: Paypal, COD and bankwire.

When a user pays with PAYPAL or COD, doesn't matter if the "Payment accepted" status has "Mark as paid" flagged or not, i've got the payment and transaction in order payment tab (see attached files)

I've seen that a solution could be to mark the "PAYMENT ACCEPTED" status as paid and then remove the flag for the order status that come later, like "PROCESSING IN PROGRESS" and "SHIPPED".

In this way i've got just one payment for COD and Paypal, as it should be... but nothing in Bankwire!

Otherwise, to have it working for bankwire I have to enable "Mark as paid" on PROCESSING IN PROGRESS status (where i also get the Delivery PDF), but in this case i've got a double payment in COD and paypal.

It mess up all my stats... have anyone find a solution for this?
It's driving me crazy for months!
