How can I get modules to only install into themes directories only

This may not be specific to v1.7.

 

But I have a number of different menu modules and others, that install themselves into the main module directory. But I need them in which ever theme directory is applicable.

 

I have tried copying them over, but it does not seem to work.

 

Any clues or ideas, as I need to then zip the whole of the theme directory.

you cannot install a module into the theme directory. 

 

you can only install a modules media files into a theme folder (css, javascript, tpl etc...), and the reason is that the module styling may be different from theme to theme.  But all other module files need to be in the main modules folder
