REAL QUANTITY value changed when i checked "Set order as shipped" for Awaiting bank wire payment

I used to ship orders when payments are made but now as soon as orders are made from the Back Office i ship them straight. For this reason i had to change settings for the status type Awaiting bank wire payment. I checked the option set order as shipped. The result was that my Real Quantity in warehouse value becomes overstated whenever i increase stock. 

 

I need help. A lot of products have been affected. What can i do?
