NemoPS
That's normal, you need to move modules around from modules->positions
bellini13
Unfortunately the autoupgrade fails at properly configuring the default-theme. As Nemo states, the modules positions are not setup properly. The easiest (but sucky) way to fix this, is to install a new fresh version of Prestashop (same version you have on your store). Then you need to compare the modules on your store, versus the modules on the fresh version of Prestashop and make sure they match Then once you have all the modules matching, you need to compare the positions of those modules on the 2 stores. The most important positions are going to be 1) displayTop 2) displayHome 3) displayFooter There are going to be other positions, but start with those 3. An alternative to the above, would be to export the default-bootstrap theme from a fresh installation of Prestashop. Then import that theme into your store, which should enable any missing modules, and re-position them.

There is one other possible alternative, very similar to the one that bellini13 proposes: In your current installation, create a duplicate of the default-bootstrap theme (name it e.g. mytheme) and switch your shop to use it. This should also properly reset modules, module positions etc. Edited March 13, 2015 by parsifal (see edit history)
