Back office is working fine too and updating everything successfully without any errors and warnings. Nemo thanks a lot for all of your help, it didn't work out the conventional way so I ended up went to disable the cache in "Administration Panel -> Preferences -> Performance -> Caching -> Use Cache" and then turned on the friendly URLs and voila, refreshed the page and voila. It's working now and it also solved one of my major problem too which was "I wasn't able to install any new modules or update" after disabling the cache everything is working like a charm, and surely after all the installations and updating processes I turn on the cache again.
