The index.php should not be used to URL rewrite, this was not fixed in the latest release but I will check to see that it is fixed for the next version. That should fix the problem. I just wonder how hard would it be to upgrade because all those changes done previously in the default theme files especially header.tpl and footer.tpl. It's a minor update but still, I really can't say how it is going to be. What I can say is that you should never ever upgrade a live store. Setting up a test subdomain is the number #1 most important thing to do when even thinking about having an online store. It's quite easy to do as hosting companies offer subdomains for free, already included. Simply duplicate your Database and your PrestaShop file onto your clear and free subdomain. Change your SEO and URL's to point to that Subdomain and test the upgrade from there.
