Custom shipping workflow

I thought I understood this, but I don't...

 

Our products have funny sizes so every order has to have a custom shipping quote. I have set the PayPal module to "

Authorization/Manual capture".

 

The

confusion is what happens next.

 

When the user enters an order it comes in without shipping set to "in-store pickup" which is free. If the user has asked, we will get a shipping quote for them.

 

Now what? It does not seem that I can edit the shipping info through the back office?

 

Assuming I can edit the shipping, then what? How do we push that back to the customer for payment?
