After Upgrade, Only 10 Countries Showing

I have 2 domains. Both are 1.5.2 now. Domain 1 is showing 244 countries. Domain 2 is only showing 10 countries plus on adding address in the frontend has javascript errors and cannot add state due to the dropdown being absent.

 

Can I 'refresh' some of the core files to perhaps fix the countries issue? What directory/files would it be?

I'm finding that after updating to 1.5.3.1 and also 1.5.2, our countries are also missing. We can only see Mexico, and when creating new tax rules, only Mexico and All are available as options.
