Customer charge twice for shipping when one item is back ordered?

Hi,

 

I just noticed that even though I have selected 'No' for delayed shipping, my store is charging double for shipping when one item is out of stock. Is there anyway for the store to assume that I want to wait to ship until all items are in stock before sending and thus only charge once for shipping?

 

I would really appreciate any ideas on this one...it's a huge deal breaker and I'm getting ready to go live.
