Different version - 1.4 clean vs. 1.4 after update from 1.3

Hello,
I am having troubles with updating my Presta from 1.3.3.0 to 1.4.2.5. So I was doing some testing on a different server and noticed a very strange thing. There are quite a few differences between 1.4.2.5 clean install and 1.4.2.5 updated. These includes different Tabs, options and functions. For example, if I did the update there is no option to change URL of a shop in BO, only by editing settings.inc.php. Similar under Modules tab and other. I tried updating languages, changing them but even if I was able to get "SEO&URLs;" option back by switching to another language, I lost other, or it didn't help under Modules tab where I have only Positions and Newsletters Tab, compared to clean install where there are Modules & Themes Catalog, My Account, Themes and Positions options. When I set both version to English - see the screenshot attached.

Is this known or is there any solution to this problem?

Do you have errors in the upgrade logs ?

Upgrade went fine. What I found in log is this:
