Why products from subcategory are showing in main category?

I have few product in main category, and a lot of in subcategories. Why all products are showing in main category?

I have unchecked showing in this main category, cleared the cache, even changed the browser - they still show up

Why?

You can try changing the settings of the "Category tree links" module in the back office as follows:

The layered navigation module has an option to show products from subcategories. Check there.

I wonder if there is a painless way to morph categories into subcategories.

Well a client has a change of heart and wants to bundle most categories under one main category.

You can easily do that in Prestools. Check after the category the "with subcats" checkbox. That will select all products in subcategories. After that you can assign the main category to them.
